In all likelihood, it was just the decision of the map-maker to color the kingdoms those colors. Shu-Han's dynastic element was actually fire (because that was the element of the Han dynasty) and so their official color should have been red. The elements of Wei and Wu, meanwhile, were both Earth. The color of Earth is yellow.

Many maps I've seen show the borders of Shu in red, the borders of Wei in yellow and the borders of Wu in green. It's unclear if the armies of these kingdoms would have worn these colors, however. It's also possible that different clans within a kingdom would wear different colors to battle.
